I have tried to make this story as accessable as possible to the casual reader. For this reason, whenever possible I use the closest translation for honorifics. The "-san" is replaced with Mr/Miss/Mrs and "-chan" has been dropped, except in the instance of nicknames like "Mi-chan." I use the honorific of 'senpai' in favor or translating it because it sounds very awkward in normal English conversation. It would come to something like "Upperclassman Chiaki" or "My Superior Chiaki" referring to her school status.
As a side note, some characters are more or less formal with each other depending on their relationships. Calling someone by their family name would denote a more formal relationship whereas it would imply a more familiar relationship to use given names.
